Getting Started with Mac OS X

When I first bought a Macbook, back in 2012, a lab mate helped me get all set up for research and school work. (Thanks Cameron!) So when a few days ago a friend also switched to a Mac (from Windows and Ubuntu), and expressed some frustration at how things work in OS X, I decided to "pay it forward" and help him out.
Instead of writing a long email with short lifespan, I decided to write a guide instead. I did so in Evernote and I embedded the note below. As I improve and extend the guide, this embedded note will also be updated automatically. I've also added some screenshots from my Mac that demonstrate a few of the suggestions I make in the guide. Here's a taste:

By the way, this guide is not meant for the casual user! It's motivated by the needs of (STEM) students, researchers, and professionals. I'm also assuming a certain level of familiarity with computers and software; for example, that you know your way around the command line.

You can pimp your Terminal, just like in Linux. Here, I'm demonstrating the Pro theme, colors, aliases, and a git prompt.
Homebrew is very similar to Ubuntu's apt-get. But it installs packages in /usr/local/, so it doesn't require sudo!
This is XtraFinder. The toolbar (top) is fully customizable. The "right click" menu too. It also lets you "cut and paste"!
Some things you'll be installing are not standalone apps (e.g., Java and MacTex). These may appear in the bottom row of System Preferences.
